چکیده

Background: Visualization and analysis of molecular profiling data together with biological networks are able to provide new mechanistical insights into biological functions. Currently, high-throughput data are usually visualized on top of predefined network layouts which are not always adapted to a given data analysis task. We developed a Cytoscape app which allows to construct biological network layouts based on the data from molecular profiles imported as values of nodes attributes. Results: DeDaL is a Cytoscape 3.0 app which uses linear and non-linear algorithms of dimension reduction to produce data-driven network layouts based on multidimensional data (typically gene expression). DeDaL implements several data pre-processing and layout post-processing steps such as continuous morphing between two arbitrary network layouts and aligning one network layout with respect to another one by rotating and mirroring. Combining these possibilities facilitates creating insightful network layouts representing both structural network features and the correlation patterns in multivariate data. Conclusions: DeDaL is the first method allowing to construct biological network layouts from high-throughput data. DeDaL is freely available for downloading together with step-by-step tutorial at http://bioinfo-out.curie.fr/projects/dedal/.

A comparison between knowledge-driven fuzzy and data-driven artificial neural network approaches for prospecting porphyry Cu mineralization; a case study of Shahr-e-Babak area, Kerman Province, SE Iran

The study area, located in the southern section of the Central Iranian volcano–sedimentary complex, contains a large number of mineral deposits and occurrences which is currently facing a shortage of resources. Therefore, the prospecting potential areas in the deeper and peripheral spaces has become a high priority in this region. Different direct and indirect methods try to predict promising a...

Comparison and evaluation of the performance of data-driven models for estimating suspended sediment downstream of Doroodzan Dam

Dams control most of the sediment entering the reservoir by creating static environments. However, sediment leaving the dam depends on various factors such as dam management method, inlet sediment, water height in the reservoir, the shape of the reservoir, and discharge flow. In this research, the amount of suspended sediment of Doroodzan Dam based on a statistical period of 25 years has been i...

CyREST: Turbocharging Cytoscape Access for External Tools via a RESTful API

As bioinformatic workflows become increasingly complex and involve multiple specialized tools, so does the difficulty of reliably reproducing those workflows. Cytoscape is a critical workflow component for executing network visualization, analysis, and publishing tasks, but it can be operated only manually via a point-and-click user interface. Consequently, Cytoscape-oriented tasks are laboriou...

enhancedGraphics: a Cytoscape app for enhanced node graphics

enhancedGraphics ( http://apps.cytoscape.org/apps/enhancedGraphics) is a Cytoscape app that implements a series of enhanced charts and graphics that may be added to Cytoscape nodes. It enables users and other app developers to create pie, line, bar, and circle plots that are driven by columns in the Cytoscape Node Table. Charts are drawn using vector graphics to allow full-resolution scaling.

Adaptive RBF network control for robot manipulators

TThe uncertainty estimation and compensation are challenging problems for the robust control of robot manipulators which are complex systems. This paper presents a novel decentralized model-free robust controller for electrically driven robot manipulators. As a novelty, the proposed controller employs a simple Gaussian Radial-Basis-Function Network as an uncertainty estimator. The proposed netw...
